I am confused about "in cui" and which word it connects to/from exactly.

when he struggled to emerge

In cui is probably not grammatically correct. It refers to the years of training or to training. Anyway it refers to that period of time. So when is perfect in English as it doesn't matter whether the Italian is singular or plural.
