If I"m getting it right, the "surprizing"bit is not the fact that A=B, but that there is a difference between something and something else while A=B. So, depending on how much is hidden behind the dots, you might want to combine it into one sentence, like:
Comparison ... revealed unexpected differences ... , which is especially surprizing given that
The difference between... revealed by the comparison... is all the more surprizing since A = B.
or keep it closer to the original:
comparison... revealed unexpected difference... It is especially surprizing since/given that...
(I'd avoid using the same verb twice, since it's a common emphatic structure in Russian, but not, to the best of my knowledge, in English. I might be wrong here, though)
